You can't upgrade yourself of a bad engine, unless you plan on upgrading to a whole new engine.
Don't think that just because the car's high-mileage, though, that it's not fit for even significant power upgrades. A good rebuild can go a long way.
And also, you shouldn't try to "tune-around" mechanical issues, either - resolve those issues properly, and the tune will both be easier and will also make more/proper power.
Finally, remember that when you start upgrading, you'll start breaking "the weakest link." Whatever that link may be. So just be prepared.
