Well, I hope someone has something better than I have to offer, because this is indeed a very real and common problem. In fact, I'm surprised that it hasn't come up here before. I know that, at times, I have ended up with so much water in my trunk that I had to pull the plugs on the bottom to drain it all out after a long road trip.
This is less of a problem in the summer than in cooler weather because the pliability of the weather stripping is the key player here. If you can keep that weather stripping clean and moisture treated with something like belt dressing, it greatly decreases the problem.
Until you get it under control, definitely keep an eye on the situation. You don't want to end up with your clothes, luggage, or expensive tools to end up under water back there.
When I was running magnet mounts, I would try to send the coax through the weatherstripping at an angle, which gives the weatherstripping more area to conform itself to the cable.
